Optimization of CRISPR technology for large-scale genetic screens and the development of genome edited clonal cell lines

Complex lentiviral-based pooled sgRNA libraries provide one of the most effective tools currently available to identify genes that play a role in biological responses, disease pathologies, and drug efficacy. As opposed to many approaches that rely on correlating genetic characteristics to phenotypic states, such as gene expression or SNP analysis, pooled CRISPR screens uncover the functional genetic elements required for a particular phenotype. Effective CRISPR library screens, however, require both optimized sgRNA libraries and Cas9 effectors, as well as customized screening strategies. Cas9 delivery/expression tools, the selection of the sgRNA targets and the design of the constant sgRNA region are all factors that profoundly influence the activity of the Cas9/sgRNA complex and the outcome of a genetic screen, for either CRISPR-KO, CRISPRa or CRISPRi applications. Furthermore, different sets of optimized tools are required/desirable depending on whether CRISPR technology is applied to genetic screens or to the development of genome edited cell lines.  A comprehensive set of application-specific technology tools, including CRISPR system validation kits will be presented and discussed.

Advances in functional genomics will depend on innovative, high-throughput technologies that can be easily transferred from dedicated research centers to individual basic research and clinical laboratory settings. We will describe:

  • the development of a novel targeted RNA-Seq assay and data analysis workflow (DriverMap assay) to capture the complexities of human diseases
  • practical aspects of DriverMap and outline future applications
  • the identification of novel genes involved in tumor progression and metastasis in a preclinical mouse model using the DriverMap assay workflow and orthogonal, complementary functional genomic tools

Assessment of Immune Status and Biomarker Discovery Using Blood Transcriptomics

Peripheral blood cells are now widely used as a surrogate tissue in many studies for reasons of accessibility and low risk related to its collection, as compared to invasive organ biopsies. Accordingly, profiling gene transcripts in whole blood (WB) have earned its place in the molecular and cellular profiling approaches used to analyze immune responses in samples from a broad range of diseases.To identify transcripts in WB that can potentially be employed as biomarkers, we need to utilize a technology that is highly sensitive and provides accurate quantification of RNA species. A simple strategy has been developed that enables:

  • more sensitive and precise hybrid of multiplex RT-PCR and digital RNA sequencing
  • streamlined workflow that allows direct and seamless conversion of candidate biomarkers to digital PCR-based diagnostic assays
  • development and implementation of a novel biomarker panel facilitating routine early sepsis detection in a rapid, cost-effective manner.
